It is possible to change the join order.

We want to join this face to the roof. If revit says it will not join and it turns orange then possibly the apex of the smaller roof is slightly above the main roof apex. Select the main roof then click on dormer walls and roof. With the join unjoin roof tool selected you need to click on the line of the roof which is on the face of what you want to join to the other roof.

Located in the architecture tab this tool is used to create a dormer shaped hole in the main roof. Go back to the modify tab. Use the join geometry tool in the modify tab to join the walls together. Select the first geometry to join for example a wall face.

The first wall you click using the tool has priority meaning the material layers inside the core boundary will go through the other wall.
